16bit fixture profile

Right click on the profile in the list and Create Fixture Profile from the list. Make a new name for the fixture. Text editor opens, reverse the order of the channels yourself in the file and re-save.

My suggestion wont help you. I don't know of a way that you can achieve this. Sorry about that.

Thanks for the hint, though. Downloaded a quite detailed document from Pharos about fixture profile editing but it unfortunately doesn't show how to switch 16bit channels...

If you have channels to spare you can patch the fixture twice, 
fixture 1@1,2, fixture 2@3,4 and address your fixture at channel 2&3.
Not ideal, but for testing it might just work.
