Excluding fixtures from cues / followspot with joystick

as also answered on facebook: either put a partition on your cuelist or a channel filter. MakeNull in Live would work as well. a sub set to Exclude Record could help too and last but not least a shielded sub.

What about using a joystick as a rudimentary followspot control?

Technically possible but not practical for a host of reasons. Look into "Follow Me" software that is an auto tracker. Expensive ($5k) but seems to actually work.

Manually moving a light that has the motors engaged is a really bad idea. There are a few fixtures that have a disconnect mode for this purpose, but with out that mode you'll damage the light.
