This is done in the Show Control section of the software - it's pretty well covered in the user manual. Basically, you can take in incoming timecode signal (SMPTE or MIDI Time Code) and execute events at specific times. You can learn the cues once, and it will then generate all of the times and events automatically.

I would maybe suggest Qlab. Its not free, but you can rent daily licenses for between $3-$7 a day depending on the features you need.
The software is pretty easy to use. You can drop in your audio track and then drop in a Midi Time Code (MTC) track. Bundle them together so they trigger at the same time.
In any situation you will need a way to get the timecode to your Ion. With Qlab you can send MTC and all you will need to buy is a USB to MIDI adapter for your computer and some cable and you should be good to go. The USB Midi adaptes are pretty cheap as wel.

If you just want to automatically run a complex cue structure and you don't have other devices which need to sync as well, you could just use the Ion's internal timeclock. The setup is the same - you put in times for events, or use the learn function with the internal clock running.
The difference is that there is no external source - usually you'd write a macro to start/stop/reset the internal clock. So, it's like hitting one big GO and then everything runs.
