Currently it doesn't look like Custom DS saves with the show file. Can it?

I'm pretty sure what you're asking for is already there.
Scenes are a selection choice for a custom DS.
Edit: sorry, I'm an idiot. Scenes aren't an option on the dropdown.
A custom DS can be saved via snapshots which, in turn, are saved in a show file.
