Tom, as Dan mentioned, you can create a new partition in setup.  You can use your already established groups for that.  You'll need two, obviously, one for the Eos controlled channels and another for the Ion controlled channels.   Just to give you a bit more info:

A "User" can only operate in 1 partition.  So if you have multiple desks online, and several of them are User 1, when you change the partition on one, you change the partition on all other "user 1" devices.

When you turn partitioning on in setup, all devices are set to partition 0 - meaning they have no control over anything.  

The playback faders are global and do not follow channel partitioning (let's leave the master fader out of this for a second).  So, the first fader on the first page will be the same on each desk.  Anyone can activate the content on that fader.     Now, the master fader.  For each user, the Master Fader can be identified as a different playback number.  This allows everyone to make use of their master fader.   So, here's a common setup.

User 1 - Partiion n.

Master Playback Fader = 0 (that's the default)

Fader Page 1.  First Fader = 1

User 2 - Partition y.

Master Playback Fader = 1

Fader page 11. First Fader = 0 (For example) 

Let's say user 1 is going to use Cue List 1 as its main list, and User 2 will use cue list 2 as its main list.   If you configure this way, when user 1 is on page 1, he can see what's happening to cue list 2 (as it is represented by the first fader on page 1).  When user 2 is on page 11, he can see what's happening to cue list 1 (as it is represented by the first fader on page 11).
