I'm aware obviously that EOS makes logs when fully booted into the software, but does it also detect changes while in shell? Like changes to network settings/network protocols being toggled.

Yes. Eos also logs changes in shell. These changes can be found in, for example, EosShellLog.txt when exporting the log files. Just dig through the log files if you're looking for something specific and you will most likely find it. Most files are just .txt files and can be checked by everyone.
Once you are in the shell, you are technically already inside EOS.
