Only one monitor working

Did you try going into the shell settings and enabling the monitor?

If you exit Ion and then go to settings at the bottom of the general tab you will find the external monitor arrangement make sure they are both enabled here.

On Ion you can only use the DVI outputs or the VGA not both at the same time.

Not exactly. The rule is that you can only have two monitor connections on the three available ports.  Thus, one VGA and one DVI connection is possible.  More information can also be found here: http://community.etcconnect.com/wikis/products/general-monitor-information.aspx

I'd recommend what Tom said - try going into the shell -- [Displays] > {Exit} or {Exit Ion} > {Settings} > {General} > {External Monitor Arrangement} and enabling the monitor.

Before you do all this however, check to make sure that you aren't seeing the show file name and time at the top of the screen.  If this is the case, the displays may simply need to be tabbed over to that monitor.  More information can be found on our wiki article here: http://community.etcconnect.com/wikis/products/working-with-tabs-on-ion.aspx

Thanks for clearing that up Hans i didnt know you could use them both.

I'm very new to ION however I experienced this exact same thing a while back at a venue in San Diego.  In their case they had an older version console with two seperate DVI outs instead of using the splitter.  I had to move the console down to the stage for focusing and lost one monitor.

The rep in San Diego told us that the console had a know bug and needed a Firmware upgrade, not necessarily a software upgrade.  In the meantime we just had to keep booting until it came up, which only meant one or two more times.  Maybe that's your case.  I didn't see anything mentioned about your console having a dual DVI or two seperates.
