What happens is the color will freak out and go to time zero on some of the fixtures which really doesn't make too much sense for a tracking console. Seems like they should stay unaffected.

Is the same still true if instead of discreet times you made each a different part?
Yes, as the timing of all of the cue components, regardless of their part assignment, is calculated from cue go. The only work around right now in a cue structure is to move those channels that are being stepped on to another cue, which could then be triggered with a follow/hang command.
